I uploaded my menu twice and now everything is doubled — what happened?

That is "Add to current menu" doing what it says: it only ever adds, so a second upload is a second copy of everything. Upload the correct file once more with "Replace menu" selected — it hides the whole current menu and rebuilds from the file. Nothing was deleted; past orders still show what was sold.
